//Abstract: This thesis work, describes the population and phylogenetic analyses to 66 accessions of Cucurbita moschata that are located through the whole area of natural distribution of the species, from Mexico to Colombia, all this germplasm was obtained through the institutions CATIE, INIFAP and UNAPAL. The nuclear encoded multicopy intergenic region ITS was identified as the most variable and useful for this analysis prior to a preliminary test of sequence variation which included some cloroplastic regions and ITS. About the evolution of ITS, it was determined with neutrality test that it is not evolving neutrally and that it is subject of some sort of selection is acting in or near the locus. It was also determined the model of nucleotide substitution K80+I+G, as the one that explains the evolution of the locus in this species. The 66 accession were georeferenciated and delimited in three populations, Mexican, Centralamerican, and Colombia, based on its geographical positions.Palabras clave
