Avance en la investigación de poblaciones bacterianas intestinales del Cavia porcellus

El cuy (Cavia porcellus) es un pequeño mamífero monogástrico de la familia Caviidae originario de los Andes. Esta especie está distribuida en varios países de Sudamérica, donde ha ganado reconocimiento por su aptitud como especie de producción pecuaria promisoria y emergente. En Colombia, la cría de la especie se encuentra principalmente en el departamento de Nariño, lugar en donde forma parte importante de la cultura, diversidad gastronómica y el sustento económico de muchas familias tanto en el sector urbano como rural. Esta investigación, da a conocer la primera caracterización del tracto gastrointestinal (TGI) del Cavia porcellus realizada en el municipio de Pasto, la cual toma como eje principal el ciego de los animales del sector productivo. Se enfoca en explorar una parte de la ecología bacteriana intestinal de la especie, la cual ha sido escasamente estudiada y tiene una profunda conexión en aspectos ecológicos y biológicos de la especie. Con este propósito, 288 cuyes (15-20 días de edad, exentos de antibióticos y alimento balanceado) fueron seleccionados de 14 de los 17 corregimientos de Pasto. De cada animal se obtuvieron muestras de segmentos del TGI y heces para construir 327 librerías (288: ciego, 29: tejidos) basadas en el gen ARNr 16S – V4. En cada lugar de muestreo (unidad productiva - UP) se realizó el levantamiento sistemático de información que permitió la caracterización de la producción de cuy en Pasto, y fue la base de la meta información empleada en el análisis bioinformático. Globalmente, este estudio determinó que las mujeres lideran la producción de cuy en Pasto (84%); el 64.9% de los productores tiene la capacidad de producir entre 41-200 animales/UP; en el 100% de las UP se utilizan pastos y forrajes como alimento principal y el 65.5% de los productores producen el pasto que suministran a los animales. En el aspecto sanitario, en el 72.2% de las UP se suministran antiparasitarios y en el 23.7 % se administran productos que contienen Enrofloxacina. Las variables con mayor peso sobre los índices de diversidad alfa en el ciego fueron la distancia geográfica (corregimiento), el uso de antiparasitarios, la presencia de otras especies y el tipo de forraje utilizado. Por su parte, a nivel de segmentos y heces, las variables género (machos y hembras) y segmento (duodeno, yeyuno, íleon, colon y heces) fueron las que mayormente contribuyen con las diferencias significativas en cuanto a su alfa diversidad. El análisis de beta diversidad (PERMANOVA y PcoA Unifrac ponderado), identificaron que la diversidad bacteriana del ciego está fuertemente influenciada por la distancia geográfica de los corregimientos y por las unidades productivas. La asignación taxonómica se identificó 14 filo en las muestras de ciego; Firmicutes y Bacteroidetes fueron los filos con mayor abundancia en las muestras. En cuanto a la significancia biológica, se encontró que está representada por 3 filos con LDA score < 2 (Firmicutes, Bacteroidetes y Fibrobacteres). La beta diversidad del TGI, (PERMANOVA y PcoA Unifrac ponderado y no ponderado), identificó una marcada separación entre los segmentos del intestino delgado (ID) el intestino grueso (IG) y heces. A su vez identifico que los segmentos del ID son más similares entre ellos al igual que los segmentos del IG y las heces. Un patrón de expresión diferencial interesante surgió entre los segmentos del ID y el IG y las heces (LEfSe); cuando un filo se registró con un valor LDA score > 2, en cualquier segmento del ID, de forma opuesta se observó su baja expresión en todos los segmentos del IG y las heces. Este patrón se también se identificó de forma contraria. Finalmente, es posible concluir que el bacterioma intestinal del Cavia porcellus difiere en relación a los segmentos que lo componen. Especialmente el ciego, es una estructura que aloja un bacterioma relativamente estable, pero que puede ser afectado en mayor o menor grado por las variables que confluyen en los sistemas productivos. The guinea pig (Cavia porcellus) is a small monogastric mammal of the Caviidae family, native to the Andes. This species is distributed in several countries in South America, where it has gained recognition for its suitability as a promising and emerging livestock production species. In Colombia, the breeding of the species is mainly found in the department of Nariño, a place where it forms an important part of the culture, gastronomic diversity, and the economic sustenance of many families in both the urban and rural sectors. This research reveals the first characterization of the gastrointestinal tract (GIT) of Cavia porcellus carried out in the municipality of Pasto, which takes as its main focus the cecum of animals in the productive sector. It focuses on exploring a part of the intestinal bacterial ecology of the species, which has been poorly studied and has a deep connection to the ecological and biological aspects of the species. For this purpose, 288 guinea pigs (15-20 days old, free of antibiotics and balanced food) were selected from 14 of the 17 towns of Pasto. Samples of GIT segments and feces were obtained from each animal to construct 327 libraries (288: cecum, 29: tissues) based on the 16S rRNA gene – V4. In each sampling location (productive unit), a systematic collection of information was carried out that allowed the characterization of guinea pig production in Pasto and served as the basis for the meta-information used in the bioinformatic analysis. Globally, this study determined that women lead guinea pig production in Pasto (84%); 64.9% of producers have the capacity to produce between 41-200 animals per productive unit. In 100% of the productive units, grasses and forage are used as the main food, and 65.5% of the producers grow the grass that they supply to the animals. In terms of health, 72.2% of the productive units administer antiparasitics, and in 23.7% products containing enrofloxacin are administered. The variables with the greatest weight on the alpha diversity indices in the cecum were geographical distance (township), the use of antiparasitics, the presence of other species, and the type of forage used. For its part, at the level of segments and feces, the variables gender (males and females) and segment (duodenum, jejunum, ileum, colon, and feces) were the ones that mostly contributed to the significant differences in terms of their alpha diversity. The beta diversity analysis (PERMANOVA and weighted PCoA Unifrac) identified that the bacterial diversity of the cecum, is strongly influenced by the geographical distance of the townships and by the productive units. Taxonomic assignment was identified to 14 phyla in cecum samples; Firmicutes and Bacteroidetes were the phyla with the highest abundance in the samples. Regarding biological significance, it was found that it is represented by 3 phyla with an LDA score < 2 (Firmicutes, Bacteroidetes, and Fibrobacteres). The beta diversity of the GIT (PERMANOVA and weighted and unweighted Unifrac PCoA) identified a marked separation between the segments of the small intestine (SI), the large intestine (LI), and feces. At the same time, it identified that the SI segments are more similar to each other, as are the LI segments and feces. An interesting differential expression pattern emerged between the SI and LI segments and feces (LEfSe). When a phylum was recorded with an LDA score value > 2 in any segment of the SI, its low expression was observed in all segments of the LI and feces. This pattern was also identified in the opposite way. Finally, it is possible to conclude that the intestinal bacteriome of Cavia porcellus differs in relation to the segments that compose it. The cecum, in particular, houses a relatively stable bacteriome, but it can be affected to a greater or lesser degree by the variables present in production systems.Palabras clave
